While it is true that Vegapunk, Edison, Pythagoras, Atlas, and Shaka were all believed to have perished during this event, they are said to have reappeared later on.

Lastly, Lilith escaped danger with the Straw Hat Pirates, but due to a disrupted connection, it remains undisclosed to the World Government that she’s still alive. In their perception, all Vegapunk members, including Stella, were supposedly killed, making York the sole survivor.
